I have tried several times to add such things as Amazon Associates, Google Friend Connect, etc., but can't get it to work. Do I put the HTML code in the boxes provided from the tool bar, or does it go into the HTML link off the file/properties link?

You insert an HTML box, right click properties and then insert the code. Size it and position it where you want it to display

Can you post a link to the app and to the page you are trying to display it on?
btw if this is a widget, etc.. you have to publish before it will display properly
