Publish to subfolder

I want to creat a subfolder because everything is a mess in my public folder. I wonder what the url of the file will be if it is in the subfolder.
Will it be http://www.mysite/com/subfolder/download.pdf or just http://www.mysite.com/download.pdf .

If you create the sub folder and publish to that sub folder then it would be w w w . youresite.com/subfolder/download.pdf
