Publishing Main Domain File issue

I have been working on my add-on domain for some time now. Problem is that now I go back after a month+ to publish a page on my main domain, I am having problems with a message that there is no file found. I changed to public_html/whatevermaindomain.com from public_html/whateveraddondomain.com, so what am I doing wrong?

to publish to the main domain its just

public_html

you only change it to a folder name when publishing to addons and subdomains.
