Can you upgrade osc from 2.3.1 to 2.3.3 threw fantastico? If so how do you go about it?

No, you cannot upgrade any script through Fantastico -- it must be performed manually according to the precise instructions provided on the osCommerce official website in DOCUMENTATION.
If I were you, I would wait until a stable version is released, which is indicated by the second number in the version. The third number indicates simple "undocumented" releases, usually only with very minor patches applied, and are not considered "stable" enough to warrant the effort to manually upgrade - especially for working carts. The version you are currently using is completely secure and stable for a long time to come ...
Your best move would be to not make a move at all, and simply wait until version 2.4.1 is released to the general public.
